Currently VS extensions for Kendo UI for MVC don't provide such possibility. If you prefer to use custom location then you would need to manually manage all Kendo UI files during new project creation and project upgrade.
Could you provide more details with regard to why you need to use custom location? Having this information would help us understand your need better and consider the possible approaches in the scenario.

We think its better to put the Telerik JS files under Root->Scripts->Telerik->Product, but you answered my question, thanks.
