Could you please provide more information about the exact scenario on your side? Which was the previous version used on your end? Please confirm if you are using the Kendo UI for jQuery widgets or the UI for ASP.NET MVC server-side wrappers.
In the screencast linked here, it is demonstrated that the 'k-overlay' class is available even after closing the Kendo Window. Here is the Dojo from the screencast. Please let me know if I am missing something.
