Hello Pawel,
I have prepared the following Dojo example that demonstrates a similar scenario to the one described - placing a Tooltip over an icon. With it, I am not able to reproduce the described issue with the Tooltip positioning.
Could you examine the above Dojo and verify if it is working correctly on your end? If this is not the case, you could update the example so that the initial issue is reproduced and then post it back here, so that I am able to examine it on my end.

Thank you for the sample provided.
I have noticed that in the Dojo example the referenced Kendo UI Version is 20182.2.620. In this version of the library there was indeed an issue with the callout positioning - GitHub item #4328. I am happy to let you know that this issue is fixed in the latest version of Kendo UI and you could test it in the below Dojo:
In order to benefit from the fix for the discussed issue, as well as the latest widgets and new features of the library, the recommended approach is to update the project's Kendo UI version to the latest - 2018.3.1017.
