Using RadControls for WinForms Q2 2007.
When Selecting "Theme Builder" on the smart tag of a RadPanel that contains other controls, the entire RadPanel disappears from the Designer! The only way to get it back it seems it to either remove all the old controls manually from the designer.cs file.... ?? Is this a known bug that I simply have to remind myself to avoid?

This used to be a problem in older versions of RadControls for WinForms. I just double-checked that the problem is fixed by trying to reproduce it in our latest release, which I couldn't. There are numerous fixes and improvements since your version, so I will ask you try this in the latest Q3 2008.
On a side note, please ask the purchase holder in your company to add you as a License Developer to the purchase your company has. More information on License Developers and the steps to do this you can find here: http://www.telerik.com/account/faqs.aspx
