We are having data with five series out of which plotting only two. User can choose to select a series in place of an existing one in which case I want the chart to redraw only the changed series. As of now it redraws the whole graph including the one which was not changed. It causes confusion in the user if both have been changed for the person using it.

After adding or removing a series dinamically we must redraw the chart and this will cause all series to be refreshed. If you would like to see this feature implement in future releases of Kendo UI, I encourage you to participate in the Feedback and Feature Request Portal; if enough people vote on it, developers will take notice.
Without knowing your specific requirements, I would suggest you consider taking advantage of the visible property of each series; you can toggle which series are visible and which aren't using the options object.
