I have to use the AutoCompletBox over a regular Popup. The suggestions popup is being displayed under the regular Popup. How can I make it to display over the Popup?

Nesting popups on Windows Phone is not recommended and therefore not supported. You should consider a different approach of implementing your UX scenario.
