I've been able to use the StyleSheetRegistrar without an issue but I haven't figured out if there's a way of applying this type of style sheet reference.

Hello King,
Unfortunately, we do not support output of conditional comments at this time. We have this feature logged in the public issue tracking system, so feel free to vote for it -- it won't be included in the official Q2 release, but might come up in one of the service packs afterward.
