We had noticed that at the "Filter by tag" pane appears a number of stories that have each tag, but with some tags it is not the same number as the stories we can see if we apply the filter. At first we thought that it was counting the deleted stories too, but maybe what it is counting are the Ideas & Feedback (that last option seems to match the numbers, and at the Filter by tag pane at Ideas & Feedback there are the same numbers for each tag).
I dont' think is consistent to see a number that I read as "number of stories that have this tag", to apply the filter, and see a different number of stories or feedback filtered. This made us thought we had lost some stories.

Sorry, it is a bit confusing. The count shown for tags no matter what screen you are on includes all items in the project: Stories, Bugs, Issues, Risks, & Feedback. If it still seems like you are missing items, it may be that you have other filters on (column, area, iteration, status, etc.) that are excluding items. There is an orange filter icon near the page header that if hovered over will show a list of what filters are applied.
