SSI are not supported in hybrid apps built in AppBuilder and PhoneGap for that matter. However, there are different approaches you can try instead. For instance if you're using jQuery you can use the load function as demonstrated in this post. You can also examine this SOF thread as it discusses different options for including external html files.
As an alternative you can also examine the Kendo UI Mobile Layout which is used to share headers and footers between multiple Views. The header and/or footer element of the Layout are applied to any View that uses it.
