This button can be used when the user types in something in the two text-boxes. Anyway, you can easily edit the control template of the FilteringControl and simply hide the button in case you don't want it there.
This forum post described how to hide the "Select All" option, but your case is quite similar -- you will hide the Filter button from the control template. Don't delete it -- simply hide it.

I would like to turn off the automatic filtering that happens when I click the checkboxes and make all the filtering apply when I click the Filter button.

We have planned a major overhaul of the filtering control which we hope to roll out for Q3 2011. One of the features will be the so called "Deferred Filtering Mode" which will do exactly what you have described. It will filter only when the button is clicked. You can vote for this feature here.
