The typical user behavior while interacting with my app is a lot of thinking and reading and not a lot of physical interaction. (It is a examination app.) Currently, the app will go to sleep after a few seconds.
Is there a way to completely prevent the app from going to sleep, like a GPS mapping app will do? And if not, is there a way to change how long the phone will wait before going to sleep?

This functionality is implemented through a plugin that we currently do not support. I have added a feature request in our feedback portal. You can upvote it:

This is just a follow up in case you have missed the Icenium 1.6 release, where we've added the ability to add Plugman-compatible Apache Cordova plugins to your Icenium project. For more information, see Working with Custom Plugins help article.
If it is not compatible, you would have to make the necessary modifications in order to be able to use it, see Requirements for Custom Apache Cordova Plugins and Plugman specifications.
For the full list of shiny goodies that made it in the 1.6 release, please refer to the Icenium 1.6 Release Notes.

Hi Thomas,
As I worked in the powermanagement and Icenium help me with this. Ur apps will not sleep about 3 hours ,not refreshing and exiting but if you want to execute codes while on the background. Apple company had a rules on apps can do background like tracking , voip and music apps.
I can send to you the powermanagement plugin that Icenium gave to me. I can attached on this reply .hehe
