Is there anyway to have my App actually named something else other than my project name? If I change the Application Identifier will that change the App's name or just mess up the project?

Hello Brian,
Your idea make sense and you can fill it as feature request at our Feedback portal.
This is our way to allow Icenium community to vote it up and influence our decisions on what to include in the feature releases.
Right now app name and project name are same thing. There is a functionality to rename project in our backlog, but it is not exactly what you ask.
At the moment if you want to rename your project you can export it and then import in new project with different name as described here.
