One of the links I need to functionally test opens an Excel document. Since this is not a browser window, is there any way to continue testing with WebAii so I can compare what's in that window with what my webpage says I should expect?

The WebAii Testing Framework does not come with any ability to communicate with Microsoft's Excel application. However since you are dealing with pure code, there's nothing stopping you from doing your own research and coming up with your own coded solution to tackle this problem.
