Is there any way to set the paper tray? I want to set the first page to
tray 2 (letterhead) and the other pages to the default but there
doesn't seem to be any such functionality.

Hi Sean,
As far as we have researched, in order to set the paper tray when printing in Silverlight, you would have to call Native APIs, which is only available in full-trust applications. Currently we have no plans to extend the functionality of the control in that direction.
I have found this blogpost when researching this issue, which may come in handy if you decide to implement the behavior yourself.
