I'd like to know when ToolsFile.xml or ListToolsFile.xml is used depending on what type of content I'm editing.
For example, is the ToolsFile.xml only used for the RadEditor Webpart and the ListToolsFile.xml is used for all others?
Plus, in the ListToolsFile.xml, it has basic and advanced sections. What determines which one is used?

Indeed you are right - ToolsFile.xml is only used for the RadEditor Webpart and the ListToolsFile.xml is used for all others.
Regarding your second question, whether the basic or advanced sections will be used depends on your settings when you create a new column (see attached screenshot). For example if you have select Multiple lines of text for "type of information" and Enhanced rich text as type of text, the advanced section of the ToolsFile will be used.
