If you look at the first bullet point on this page http://docs.telerik.com/devtools/aspnet-ajax/visual-stylebuilder/overview it seems to indicate that it should be very easy to change the primary color scheme used in a theme, which to me sounds as though it should apply to all controls in that theme. If this is the case can you explain to me how this would work?

That article was quite true until a couple of releases ago, when we began changing the controls for easier maintainability. That rendered part of the customization from the VSB useless, and in addition it couldn't style light-weight / mobile controls.
In terms, the article is mostly out of date.
So we designed, developed and currently test a new application for styling the controls. It should be ready with 2015 Q3 release.
Approximately at that time, we'll decide what the faith of the current Style Builder will be -- either discontinue it, or update it.
